I know what you mean. Modern video cards have a feature called video overlay, which basically means your media player only needs to draw a blank square where the video goes. The video card then fills in that square with the video clip before the image is displayed on your screen. Because it uses hardware to display the video, it's a lot faster. But when you press Print Screen you're only capturing what the operating system sees, and missing the addition of the video clip. When you view the captured image, it'll have a "hole" through it which you can see the video if it's in the right place.
Personally, I use VirtualDub or VirtualDubMod to load the video clip. It doesn't use overlays so you can use the print screen button.
Another option is to go to Control Panel > Display > Settings > Advanced > Troubleshoot. There's a slider bar called Hardware Acceleration, slide it down to the lowest or second-lowest level. This will turn off video overlay and you'll be able to use Print Screen for getting images. Don't forget to move it back after, because it'll slow down your computer.

has it's own option to turn off hardware overlays, burried somewhere in its menus.
