Oh dear, this is going to be tough, but I'll give it my best shot;
1)The Final Battle- Yeah, this one's a no brainer considering who my favorite character in Astro Boy is. But seriously, it has a really tragic backstory laced throughout, and a very powerful climax and resolution I think no one saw coming (or at the very least, I didn't).
2) The Rise of Pluto and the Fall of Acheron- Yes, I couldn't choose. But really, they are part one and two of teh same story, so how could I not include them as one. Admittedly, I like part two a little bit more than part one, but there's still a lot to like in teh first half. But seriously though, great set-up, a powerful conclusion, some great fight scenes, and I rather liked how Zoran/Uran is incorporated inbto the story so well.
3) March of the Micro Bears- Yes, I like this episode. Mostly because I think teh idea of using teddy bears to brainwash people is just brilliant, and because I love how evil teh bears are portrayed in the dub version.
Micro Bear: Poor Tenma; you must be SO lonely all by yourself.
Me; Oh, you don't know the half of it creepy stepford teddy bear...You REALLY don't know the half of it.
4) Into Thin Air- Not much to say here; a good introduction for both Skunk and Astro's friends, and Denkou is unbelievably adorable.
5) RocketBall- Ah yes, a nice blend of cuteness, and a great way to make your villain more intimidating.
Runner-ups include;
Atlas and Astro vs Atlas
Battle Bot
Undercover
Battle for Steel Island
Neon Express
Only a Machine
Oh BTW, does anyone else think that Undercover is like the Astro Boy version of Blade Runner, or is it just me?

I'm this close to ordering the 2003 box set so I can rewatch them and decide for myself. It's just so fascinating how much the characters and story changes from version to version. I really like Daichi/Atlas, but now I'm used to him with Livian . . . so confusing!! Too many options!!! XD

(chuckles) I wonder if that'll happen to me once I get around to reading more of the manga, and watching the 80's series.

Number 1: The first episode.
Well, to be more specific it's the first part of the first episode
In Japanese (I've never even attempted to watch it in english, so I dunno if they kept the scenes I liked) Anyway it was one of the first Astro Boy episodes I'd ever watched, and it was so thrillingly dramatic, those little gaps in between with the, like, grids, or flashing error screens or whatever they were in Astro's head.
Number 2: Out of sight, out of mind.
This is the fourth episode X3 Maybe I'm weird, but my favourite character is Denkou. She's just so damn cute
Although I did hate the english version of this episode, because again they cut out the parts I liked.
Number 3: Atlas' revenge.
THIS IS CERTAINLY ONE OF THE MOST DRAMATIC EPISODES OUT THERE SO I'M GOING TO PUT IT ON THIS LIST.

I don't have the exact episode but the final battle definitely was my favourite it also deals verry well with the issues between robots and humans wich was tezuka's original intend but the hole 2003 series was build around it of course.
But also the episode where the Phoenix appeard in at the time i din't know where it actually was from but since Phoenix is my favourite series definitely also that episode.

I like how the focus is on someone other than Atom. I like Atom, but it's good to give the other supporting characters the spotlight once in a while.
Since this last post, I have changed my mind. My favorite episode would have to be either Episode 46 or 47, when Robotonia has just been established. Those episodes, as well as the final three episodes, are the ones that stuck with me the most after watching this series.
In particular, the thing I like about Episode 46 and 47 are the atmosphere of the episodes. It's not the typical humorous, light-hearted Astro Boy that you know and love, but it actually has quite of emotion in it. Atom had to go through quite a bit in those two episodes. It really felt more dark than any other part of the series and, admittedly, I'm a sucker for shows that have a dark atmosphere to them. The last six episodes of that anime are in my opinion, the best part of any section I've seen of all three Astro Boy anime. The 2003 anime is great overall though.

Yeah, the pilot for the 03 series actually quite good. I haven't seen the entire episode in Japanese, so I can't really state how I feel about what was cut from the broadcast version.
That being said, there is one edit that bothers me; when O'Shay is driving near the machine to determine why it went berserk, we see him talking to the guy from earlier. The Japanese version has them debating something else, whereas the english version has O'Shay suspect Tenma for sabotage of teh machine. No offence but...how the HECK does he know that it was Tenma who made teh machine go berserk!?
