I think one of the saddest I've seen in anime (least one that made me cry) was a scene from the last episode of Elfen Lied on Mariko.
(Warning this video does contain some violence and themes not suitable for younger users.)

Mariko was one of the breed of humans (I forgot the name) who at a certian age turn violent, gaining a sort of split personality leading them to kill other humans with long pair of invisible limbs to sprout from their backs. Kurama the one who 'put down' any of these infants to be born with horns on their heads. His wife howevers winds up giving birth to one of these infants and because of complications from birth, dies using all her strength trying to stop him going through with it.
After this Mariko is locked up by Kurama's Director in a room and doesn't see another face or the light of day for years. It's later when she's released in the attempt to hunt down others of her kind, that she learns the name of her father, and thus connects to this scene that just

If you're confused by the ending...well, bombs were implanted in her body incase she ever went out of control. The phone was used as a way to keep her in check. v_v

That scene gets mentioned a LOT on a website that I visited which held a discussion on the saddest anime ever. Its funny, I was just looking for some reference to Photar's death (no Im not obsessed.............much) and it only popped up once. But it did mention Elfen lied and Cowboy Bebop. But the one that appeared a disproportionately large number of times was Grave of the Fireflies. It lead me to then watch all three. Elfen lied didnt make me cry nor did Cowboy Bebop but they were both EXTREMELY moving. I guess when Setsuko is being cremated at the end of GOTF that just got me because I have a little girl near that age. I actually fast forwarded the film from when they moved in with their aunt to the scene when Seita says 'She never woke up'. I just cant watch the whole thing now, even though I have bought the dvd!! Also the scene in Nestor the Long Eared Christmas Donkey was sad when his mother dies protecting him from the cold. That stuck with me for an entire year until all the Christmas shows came around again and I could record every single one of them. Its amazing how a film can stir the emotions the way they do. We all bring our own experiences to a viewing and its that discourse we operate in that affects our level of enjoyment or sadness (or any other emotion) that we 'retrieve' from it. Its great how noone has made fun or poked at anyone's opinions here because noone has the right to. You should remember that in real life as well....when expressing your opinions, noone had the right to shoot you down. Thanks for allowing this thread. Its been a cathartic experience for me. Once again, you guys are the best.

I know this isn't anime, but I just so happened to watch the ending to Spiderman 3 on TV, and the ending was pretty. damn. impressive.
Oh, and the way Spiderman said "I forgive you" to Sandman was exactly the same as how Astro said it to Tenma.
@Alitteacorn
Is this it?

Mariko Kurama (AKA Number 35) is a "third generation" Diclonius, a Silpelit born from an infected carrier who inherited the vector virus from a Silpelit who was born from parents infected by a First Generation Diclonius.
Is this it?

What made me cry a lot recently was the ending to Wall-e when he was hurt bad and Eve managed to fix him only for him to have forgotten all about her. He always had that tape player on him that he used to record stuff, and it really welled my eyes with tears when she pressed the play button and nothing came out.
They really handled that so well that it was beautiful, that music box theme was simple yet saaad!

The end of Metropolis was very sad. It made me cry. Another sad scene was towards the end of the third episode of Bleach. And another sad scene was at the last 80's Astro Boy episode, Astro's First Love. I watched it when I was six and I cried alot. It was so beautiful when Niki/Nuka told Astro "I love you so much."
You're not a joke, you fit right in!
So shake it off, and give a grin. Don't be afraid to stand your ground! Crazy, noisy BIZARRE Town!
