My impression from the film was that she had to take off her clothes for her stealth camo to work--there's two scenes in the film where she has clothes on, but once she's using stealth, the clothes are gone. This one is kinda weird since there are clearly other people using stealth and they don't have to take their clothes off (!!

, but I have the feeling that being a cyborg, Kusanagi's stealth is built in or something--meant only to disguise her body.
Regardless, I also think part of the use of nudity in the movie was to also emphasize that the body wasn't her's and it was only a machine.
