Regardless of the religious implications of the cross-shaped toy, there were quite a few cute scenes cut. I cannot think of anything offensive about the scene in which Atom falls asleep on Ochanomizu's shoulder, or the scene with the cat-eared little girl walking with her papa. I think they cut these scenes because they might not appeal to boys. I believe that this show was on in the evenings in Japan; if that is correct, it would explain the cute scenes. This was intended to be family entertainment. However, Kids WB attempted to make its appeal to boys more than what it was. Hence, the cute scenes were cut, since WB thought no adults would be watching Saturday morning cartoons.

What delusion might that be? I have given sufficient examples of cut scenes that, unless I am mistaken had no religious symbolism in them, to refute your assumption that it was cut solely because of that symbolism. The delusion is yours, Cybotron.
