It was pretty much the same with me, but the other way around. The first time I spotted him in the 2003 series, I was like: 'wait a minute..., inspector Holmes changed to the opposite side? Was the solar sphere affecting his cerebral cortex?' 
His 2003 equivalent should have gotten transformed into a robot too, so they could have easily sticked another 5 episodes to the new series.
